I connected 3 fully differential OP AMPS in between mic input and ADC of codec , 1 for HPF, 2nd for LPF and 3rd for Gain control. The transient response shows output phase reversed with respect to input. What will be its effect? Or another opamp should be connected to make input and output phase same?

Could you show us the schematic of the BPF and Gain stage? I do not know what types of active filters did you use to configure these stages. Most of modern op amps do not have phase reversal issues, such as OPA1679 and many others.
