Is setting PDN to LOW and back to HIGH the only way to reset and clear all faults in the GLOBAL_FAULT register and also ensure FAULT_L is pulled back to high?

I believe what you are looking for is the register I included below. You can toggle this bit to clear faults.

Ugh, I'm sorry Sydney. What I should have included is they are running in Hardware mode. So they don't have the option of writing any register. In that case, they were planning on manipulating the PDN pin, unless there is also something they could also do with some other pin?

Yes the way to reset fault condition in Hardware mode is using the PDN pin.
