Our input signal's BW is below 10 MHz. but we need high sampling frequency (up to 100 MHz). If we use the one of the differential inputs as single-ended, and connect the other to Vcom, what do we lose?

Thanks for reaching out.
Primarily you will lose out the differential swing at the input. Instead of 2Vpp swing, you will only be able to realize 1Vpp at the input.
Hence, you will lose out on the SNR performance, directly 6dB hit will be there.
Additionally, you may lose out common mode noise rejection from the signal. Second order or even order harmonic cancellation will also be impacted.
