I am using TSC2046 and i am not able to get consistent touch input sensed value. I am getting 4095 even when I touch and when the PIRQ is zero.Most of the time i am getting 4095 value, very few times different values. what i am doing is write 0x90 to AD7843 for Y measurement, and toggle one clock to get busy de-asserted. then reading 12 bits value (read and ignore trailing 4 zeros). continue this process multiple times (~5 times) to get consistent value.

If you set PD0 =0, you disabled the /PENIRQ of the TSC2046. Thus, the /PENIRQ did not indicate touch-on and can not be used then.
BTW, the busy pin is here because of some historical reason. It is always go high at the falling edge of the 8th DCLK anf back low at the falling edge of the 9th clock and thus can be considered redundant. Please simply ignore it!
It seems you have some touch signal settlement problem. To reduce it and improve the stability of the touch data, you may refer to the application report sbaa155a.
