For the AFE5807EVM, the on-board oscillator is 40MHz and in the user's guide, when testing with the external clock, it says to connect a 40MHz generator. But the AFE5807 can go up to 80MHz.
1- Why do you put a limitation at 40MHz?
2- Can I connect an external clock of 80MHz?
3- I want to evaluate with a Xilinx card with an FMC connector so I will get the FMC-ADC-Adapter card. Are there limitations with this setup?

There is no limitation on the clock to 40MHz. This is just a recommended value which matches the on-board oscillator but 80MHz is fine for the AFE5807.
As far as the FMC-ADC Adapter, there are no limitations to this setup. The mapping of channels from the AFE5807EVM to the FMC is different than a direct connections though. For example, channel 1 maps to adapter channel 4, channel 2 maps to channel 5 and so on. This is shown below:
