I will be conducting EFT testing (1000V) and would like to know the best way to protect the A/D.
I'll have two RTD's and and two Thermocouples.

Sorry we didn't get to this post earlier, but I don't get a regular feed from this forum.
While EFT testing and ESD testing are not the same many of the protection structures and methods may be similar. The ADS1248 comes with input protection that is used to protect for ESD events.
If this fails to protect against an ETF test, then you might move to some extra external protection. In the past, I've seen people use TVS diodes or ESD protection ICs such as the TPD2E001 or the TPD4E001 may work. The one concern that I would have is that the leakage current may react with the line resistances and measurement.
