The PGA gain command should be applied before scanning. Please refer to the description of the scan command in section 5.2.1 (Page 50) of DLP NIRScanEVM user guide.

I am passing PGA Gain as a parameter to the change in configuration function along with exposure time and resolution etc. I can see the ADC output changing but the signal remains unaffected. 

Please help me understand "signal" remain unaffected.

You can see 2 screenshots. When we get PGA gain value of 1 and use the PGA read command we get 256 and when Gain is set to 64 then the output is 16384. But the signal's amplitude is not increased or decreased in the same order.

If the gain multiplier output is correct, Could you please help uis understand What is the signal that is being plotted? Also how is the signal data being gathered?

This signal is just the dark current. That I am measuring without a light source or sample present. I am using the Change configuration function to set the configuration parameters. The spectra is correct. I see a similar graph with the DLPNIR software (at Gain 1). So, by default my gain value is set to 1. And if I try to change it then the gain multiplier output works but the signal is not increased.
