I would recommend to set this based on your desired BER confidence level and the desired BER level you are targeting for your application. You can use a basic calculator like this to find the time: https://www.sitime.com/ber-confidence-level-calculator 

The typical BER confidence level most designers use is >95%

For example if you test for 10 seconds you could have 98% confidence level of 1e-10 BER:

If you want >95% confidence level of 1e-12 BER then you would need to run for ~15mins:
