We typically recommend to place ESD protection after the magnetics, there can be very high surges on the connector side due to long cabling as well as significant ground shifts. By placing the diode between the PHY and the magnetics you also get the added protection of the transformer. Is there a reason the customer wants to use ESD protection before the magnetics?

In this scenario there are a few connections made between a couple of boards before the magnetics are introduced and the intent is to help limit any issues on those assemblies. There is basically not enough room next to the connector for the magnetics but there may be for ESD protection.

Could you please provide a schematic so I can give a better recommendation? For primary side ethernet protection we would recommend connecting the diodes as shown below for line to line protection:
A device like ESD204 could be used here.
