I want to configure the GPIOs for the eCAP module but this part is not clear in the TRM; I referred to TI example to see how to configure the GPIO. TI example uses XBAR_setInputPin() function to map the GPIO to an input XBAR for the eCAP module.
Which GPIOs can be configured as an input XBAR, and how to select the input XBAR of the eCAP module.

    Thats correct. The GPIOs are configured as inputs to device in GPIO mode. Then the GPIOs can be used through INPUT XBAR as the inputs to the ECAP module.

    Review the INPUT XBAR diagram. It shows which INPUT XBAR INPUT and GPIOs can be used.
