I am using Urat for communication testing. I can communicate with the host PC (using USB port). I can see data transmission on RXD and TXD (using oscilloscope). I want to know why it is in GPIO28/29. (J5 43/44) Can't see any data transmission? Is it because I use USB for SCI communication, so I can only see data in RXD and TXD? Do I need to transmit data on GPIO28/29 to see the data transmission with an oscilloscope?

From C2000 Piccolo F28004x Series LaunchPad Development Kit (Rev. B) :
I.e. in the default configuration when GPIO28 and GPIO29 are routed to the virtual COM port they are not connected connected to the J5 pins.
You could try probing the signals on the J101 JTAG/UART Isolation Header.

Hi Jenson,
Also remember to set the switches appropriately, otherwise nothing from GPIO28/29 will show up at the pins you highlighted (see screenshot from document that Chester linked):
Notice the routing on J101 that you took a picture of, and that the signals that need to get passed are the TXD/RXD signals and NOT the GPIO signals, so be careful here.
