LAUNCHXL-F28069M: SCI Loopback Debugging

I am confused setting up my Eval board for SCI. I have the device powered from the JTAG with JP1 and JP2 connected, and a separate UART TeraTerm connection on the SCIA pins to my PC. When a character is sent to the device there is no loopback. This is the desired effect.

I remove jumpers J1 and J2 and power the board externally from Boost driver board. When I send a character to the device through SCIA it is looped back.

Could this have to do with the way the board is being programmed over the JTAG interface? I was testing with loopback before so maybe some part of that code are not being erased from the device?

    The launchpad has a USB to UART adapter built in, so you should be able to communicate with your PC while just using the provided USB cable.

    What is the status of JP6 and JP7?
