You could use GPIO53 for SPISTEC signal (CS) controlled by SPI C module. Otherwise you will have to control the CS pin yourself using GPIO writes.

For WP signal you plan to have just a pull-up or down (i..e de-pop R60 or R62)? Currently the schematic shows a voltage divider on the pin.
