TMS320F280034: EPWM is not giving the correct timing

I have the EPWM on the F280034 processor configured for up/down counting and I sometimes have configurations that give me the wrong timing.  The clock on the processor is using the internal clock at 120MHz. I set the timebase period to 3000 counts, both clock dividers to one. Here is the screenshot of the sysconfig setup:

so I should have 6000 clock ticks for up and down divided by 120,000,000 = 50 us (20khz).  Instead I get 49.7 us.  The code behaves the same way on my custom board and on the Launchpad. What settings or configuration changes could cause this issue?  When I tried modifying one of the ePWM example codes to do the same settings I get the correct 50us (20khz).  Any suggestions on where I can look to find this problem?  I hate to fix it by increasing the time base period -- it seems like that is just "pushing it under the rug".

    What example did you test to get the correct period? I'm surprised this would give you a different result from your SysConfig configuration. Could you also tell me what C2000Ware version you are using and send me your .syscfg file?
