You can try increasing the PWM frequency 20KHz and check probe ground clip is not hanging by thread wire under the jacket, A slight pull on the alligator clip or while holding the wire jacket just behind probe clip will often reveal mostly broken wires exist under the jacket. Actually, the sine waveform does not appear so distorted, steps should appear tighter at 20KHz modulation. 

This could be not a real noise on PWM output. You can try to adjust the ground connection of the oscilloscope's probes.
