Tool/software:
1) we have used a 14 pin 2.54mm pitch JTAG is used for MCU TMS320F280049CPZ (attached below image), and XDS110ISO-EVM Board J3 connector have 16 pins JTAG. It will be helpful if we get clarity on interfacing of JTAG with XDS.
2) TI MCU TMS320F280049CPZ ADC pin mapping is in below table. Need to confirm if pin is assigned to ADC correct ADC pin or Not?

1) For JTAG we want to sure 14 PIN connection is correct or not in schematics, any schematics change required?
for programming and debugging this is connected to XDS110ISO-EVM J3 16 pin connector. Any TI recommended adapter for connection.
2) We mapped ADC table to MCU ADC pin is corrected or not, because some ADC signals, we don't want to ADC MUX Pin (Bold Highlighted in table). These ADC signals are input independent ADC channels.

There should have been a converter for 14 pin header in the box, did you not receive it?
We mapped ADC table to MCU ADC pin is corrected or not, because some ADC signals, we don't want to ADC MUX Pin (Bold Highlighted in table). These ADC signals are input independent ADC channels.
I am still not sure that I understand your question. Do you want to use independent ADCs for your current phases?
