In the datasheet it recommends a capacitor on every VDDIO pin that is on the BGA package of the F28379, but the Control Card does not follow this instruction. Can you please comment on whether to increase the number of capacitors to what the datasheet states, or if the number of capacitors on the VDDIO in the development board is sufficient?

For VDDIO, 0.1uF (decap) is recommended per pin and a bulk cap of 10uF in total.
In addition you need to check the requirement on the LDO or DC-DC specs on the output cap that drives the MCU. Please refer EVM for reference (C:\ti\c2000\C2000Ware_5_04_00_00\boards\controlCARDs\TMDSCNCD28379D) in the c2000 ware path
