I'm trying to send some certain amount of data, but when using Terminal, I got also some additional data (6 bytes) at the beginning of the transmission. Should I somehow clear the SCI buffer? I use tms320f28069.

Its impossible to answer your question unless you add more information.
Describe in more detail what you are connecting to the SCI (hardware and software environment) and under what circumstances the error is occurring and maybe someone will have a chance to answer your question.
Im taking a wild guess here: The SCI module itself does not have a buffer. If youre sending or receiving garbage on startup your software buffer(s) isn't initialized properly.
