You need to update the project properties to specify it to use C2000Ware v6.00.00.00

Right click on the project, open up the properties tab  and browse to the dependencies section and update the C2000Ware version.

What are the values specified in the "Include Options" of the Project.?  

If you are using the environment variable "COM_TI_C2000WARE_INSTALL_DIR" or "C2000WARE_ROOT", it should get updated based on the version chosen in the Dependencies.

These are my include paths. I specifically used absolute paths to rule out the error.

In this case, it should look for the headers within these specified paths and not include any other versions.

Maybe the project metadata has some references to C2000Ware_5_00_00_00, You can search within the .cproject and .ccsproject files that are created in the CCS workspace for this project.

I have checked the .cproject and .ccsproject files. In file .cproject,  I changed a value 

<listOptionValue value="PRODUCTS=C2000WARE:5.5.0.00;"/>

to

<listOptionValue value="PRODUCTS=C2000WARE:6.0.0.00;"/>

The double reference remains unchanged.

I couldn't find any further entries about C2000WARE:5.5.0.00 in the files.

I am not sure what else could be causing it to pick up the files from C2000Ware 5.5.0.0 . 

Will check if there are any other suggestions to resolve this and get back to you.
