What is the different between these two part numbers?, I can't find any difference in the datasheet or reference manual.

Your table says 2/4 CAN modules 2/4 LIN modules but I am reading 2 and 1 respectively for both options (table, p.8 of the datasheet)

Yes, at feature level, at package level differences in pins, please refer to datasheet.
