F2806x ISO controlCARD with HVKIT(R1.1 - Yellow PCB)

Yes, this should be possible.  You should be able to use the TMDSCNCD28069 or TMDSCNCD28069ISO on the HVMTR kit.  Note that if you use the ISO cCARD, you'll use the on-card emulator as opposed to the baseboard's emulator.

Note that the software however is designed to work with the F28035 and F28335.  You will have no problems controlling the system with the F28069, but you'll first need to port the software from the F28035 to the F28069 for the system to work.  This porting should be "relatively" easy.
