Yes, the F2808 controlCARD can plug into, and work with, the Docking Station that you bought with the F28069 Experimenter Kit. In fact, we sell this exact combination as the TMDSDOCK2808.
(For others: In general, any 100-pin controlCARD can plug into a 100-pin connector on any C2000-based baseboard. For very complex baseboards, such as the TMDSHVMTRPFCKIT, you may not be able to exercise every feature of every kit with every controlCARD, but we've tried to allow at least basic functionality)

Does the Docking stations that you currently sell have xds100v2 emulators or is it still with 100v1 ?

On all 100-pin (DIM) docking stations we use an xds100v1.
(note that some 100-pin ISO controlCARDs (cCARDs with emulation on the card itself) have an xds100v1 on-card while others have an xds100v2. The schematics/documentation of each specific controlCARD should help you select which is appropriate.)
