refresh of watch window stopping CPU timer subroutine

Hello,

I am using CCS V4.1 for programming and debugging TMS320F28035 control card. I am using CPU timer subroutine in my program. While checking variable status from watch window in real time emulation mode, I found glitches in my CPU timer subroutines and it varies as per refreshing time interval of watch window. It stops CPU timer subroutine during refresh time. I dont want such glitches, Please suggest me where to change in settings or help me to avoid this problem, atleast suggest some documentation.
