Configuring bootloader with GPIO pins

I am trying to configure the bootloader in the example project f2833x_boot_rom using the GPIO and jumpers located on the Experimenter's Kit board.

The pins and jumpers are labled on the board 2833x Boot but do not seem to work correctly. I am reading 2.6 volts and when jumped, 2.1 volts. They have no effect when running the code.

However, when I connect the corresponding GPIO pins at the control board (DSP board), to ground, the software functions correctly and shows the proper boot mode.

So it appears to be a hardware issue or I am not using the jumpers correctly. Attached is the docking station schematic.
