GPIO remaining high on POR on TMS320F28062PZPQ

My customer is using TMS320F28062PZPQ for their development and they have the below observation -

We are facing problems with GPIO pins configured and used as O/P pins. 

Below are list of pins used as O/P (Pull Down resistors are present) 

1)      GPIO51/EQEP1B/MDRA/TZ2

2)      GPIO9/EPWM5B/SCITXDB/ECAP3

3)      GPIO25/ECAP2/EQEP2B/SPISOMIB

4)      GPIO22/EQEP1S/MCLKXA/SCITXDB

5)      GPIO24/ECAP1/EQEP2A/SPISIMOB

6)      GPIO14/TZ3/SCITXDB/SPICLKB

7)      GPIO13/TZ2/SPISOMIB

8)      GPIO58/MCLKRA/SCITXDB/EPWM7A

The problem is pins are remaining HIGH when POR event gets triggered and remains high until we (clear) make low in program.

Also, while we erase MCU, pins are remaining high.

The mentioned problem is occurring in  below conditions:

1)      After POR

2)      RESET key pressed & hold (by holding RESET key we can observe the pin condition due to RESET)

3)      When debugger is connected & program is getting downloaded.

    It won't be fair to comment on this issue without going through the implementation (both hardware and software). Also there are few questions that need to be answered:

    Was this issue experienced recently and was it working fine in past?

    Secondly, are GPIOs properly configured?
