Microcontroller loading issue

Hi 

I am working with the  F28377D card. 

I find that I have to load CPU1 and CPU2 programs atleast 3-4 times before it actually starts working properly . 

Also I have to rebuild the programs at times before loading . 

Can someone suggest why this is so .. or if I am doing something wrong ?
