Odd ADC readings in Instaspin drive design

I am working on an Instaspin-based board (Part# TMS320F.28054M). I am using channels B0, B5, and B6 for current feedback, and B3, B4, A6, A7 for voltage feedback. I have modified hal.c accordingly. All channels except B6 appear to be working as they should. 

ADC result registers show values in the range of 2000 in the absence of current (as it should be), except in the case of B6, which seems to be in the range of 1000. The oscilloscope shows all three values in the range of 1.65 V, which is as it should be.

Can anyone speculate as to why this may be happening? Please let me know if more information is required.
