I'm using LAUNCHX-F28069M and there are two isolators (ISO7240 and ISO7231). The schematic made me a little bit confused, do I need to connect the input and output of the isolator with 0 ohm resistor?

I agree with Tejas.
Just to be more specific, the resistors are used if you want to jump the isolation boundary. You would have to remove the isolator chips off the board and populate the 0 ohm resistors then.
Otherwise, you would just leave the isolators as is.
