TMDSDOCK28379D: Microcontroller getting too hot

Thermal camera shows a hot spot (over 80C) at the processor on the control card. The ePWM signals are still running fine. One of the GPIOs (GPIO-41) stays low even though it is supposed to go high. It was previously working fine.

Here are some things I tried. Did a short test between 3.3V and all the pins on the dock (everything is fine). Did a short test between GND and all the pins on the dock (again everything is fine). Did a short test between the problematic GPIO pin and all other pins (again everything is fine). Can I continue using the control card ? If so how can I keep the temperature low and get the GPIO working.
