Just turn off the PWM for the PFC phase that uses the slave PWM. I believe this is PWM2.

DPWM1 clock is the master and so you cannot turn it off and keep PWM2 on. You will keep PWM1 on and turn off PWM2 instead. When you do that you will need only Isw1_sen and not Isw2_sen assuming PWM1 drives the switch and its current sense is Isw1_sen

If you have to use PWM2 then keep both DPWM1 and DPWM2 on and then configure PWM1 output as always low.
