I have used the EPWM to trigger the ADC and then used the FFT. The Program stops at " asm (" ESTOP0") " during the debug all the time and it does not come out of that.

This is a break point, you please where the asm (" ESTOP0") written and check what conditions had come to execute the asm (" ESTOP0").

This is the break point given by the user to halt the process by having some condition.

It is actually in "DefaultIsr.c" and is in illegal_ISR().

Sounds like your ISR is not configured correctly. I'll advise you double check the configuration. If you need a reference, check out the interrupt examples available in C2000Ware.
