Do you have any idea of how to realize a PFC in three-phase three-wire system with functionality like missing phase detection, immunity of bad waveform in this kind of system?

You could take a look at www.ti.com/.../TMDSILPFCKIT - this includes a ControlCard for the F28035 - if you needed to go to a faster ControlCard, the F28069 may be an option.
