IDDK has three phase inverter, having three half bridges. If your two phase stepper motor needs four half bridges, then this kit cannot support. It does support sin-cos though. Hope it helps.

If that's the case I would just get the C2000 Delfino MCU F28379D LaunchPad.
Based on TI's DesignDRIVE library, instead of generating PWM signal to control the 2 phase motor, am I able to generate the SIN/COS wave to control the 2 phase motor and receive SIN/COS as position feedback as well?

Without PWMing the inverter, I don't understand how you can generate the sin/cos wave to control the motor. Of course, you could receive sin/cos position feedback.

Well, that is the concept behind sine wave modulation of pulse widths. You will need an inverter to amplify the signal like in any three phase inverter. If you have two separate windings and their terminals (4 in all) are brought outside, then you have the option to use one H bridge per phase or two half bridges per phase with the other end of the windings connected together as common point and then connecting to the third half bridge. With the second approach, IDDK can help as a hardware platform but we don't have any supporting software. You are on your own!!

so basically I need to modify the hardware and software together in order to have sin wave to control the 2 phase motor. From the software perspective, I need to find a way by myself to convert the PWM signal(supported by TI library) into Sin wave in order to precisely control the position. am I correct? Thanks for your help!
