Did you mean eQEP and CLB (not CLA)? Yes, that is possible.

CLA is a CPU used to reduce bandwidth of the main CPU. Not sure what you mean by GPIO going into GPIO and CLA. Did you mean if CLA is mapped to eQEP to run any position sensing application? The answer is still yes.
