Can the instaspin-foc module in tms320f28062f or tms320f28069f perform flux weakening control on IPM, and if so, how to implement it

InstaSPIN-FOC doesn't include field weakening control, but the field weakening control has been implemented in lab09 as an additional module for PMSM in motorWare, it's not dedicated to IPM motor. You might take a look at this lab.
