The 100pin is definitely NOT at end of life. To use the 100 pin package pinmux on syscfg please use the F2837xS as the device name in Sysconfig.

Good news...but, Is pin to pin fully compatible the HTQFP-100 "S" version with "D" version?

Yes. A very easy way to check is comparing the c2000ware/driverlib/f2837xs/driverlib/pin_map.h file with that of the dual core device using a TEXT compare (DIFF) SW.
