I'm working on a Tesla Coil in my free time, and I'm using my MSP430 to make the coil sing, sending out certain frequencies to make certain notes, etc. Right now I'm using Energia to write the code for the music I'll put through the controller, and it's an alright IDE, but it's very time consuming. Is there any way to run a single-voice MIDI file through the controller, or upload the MIDI onto the controller permanently?

Make a table of frequencies and timings, and play from that. Convert the MIDI file into such a table.
I guess your problem is how to parse a MIDI file?
There are several tools that can convert a MIDI file into some text form: Midi online tools, midi <-> ascii conversion, MIDICSV, Midifile Utilities.
Or you could add a MIDI connector to your device so that you can play MIDI in real time (from a PC or from a keyboard); parsing Note-On/-Off messages from the UART is almost trivial:
