I have few question on Debug and Programing this controller using USB.
Debug and Programming this controller has to be through JTAG Or is it possible to do through the USB also?

Before you make any design choices (Software and Hardware), please refer the TRM/Datasheet as not all pins are multiplexed the same way.

As mentioned earlier this information is present in the TRM/Datasheet, as to which GPIO is multiplexed with what functionality. So not sure what you are asking here.
