For BLDC, we often choose a higher voltage level IC in a lower DC bus system because the DC bus will rise during brake.
But I'm not sure if it's the same for stepper motor.
And how much margin voltage should we have.

As you are always regulating current with a stepper motor, there is not as much margin needed. However, you would be operating near the abs. max and above the recommended max for the DRV8845.
I would consider a device like the following with a higher voltage rating.
