Functionally both modes output the same type of drive to the load.

The advantage of the PH/EN mode is only one pin requires PWM input (EN) to control the output duty cycle and frequency. The PH control will set the direction of the bridge conduction.

The PWM mode would require PWM on both input pins, of course one at a time for either direction. PH/EN is most convenient from this standpoint.
