Thanks for reaching out through E2E. 2 controllers and 4 MOSFETs, I assume the TEC is used in an H-Bridge and needs bidirectional current flow (heating and cooling). Using two general purpose PWMs is not the typical approach for controlling a TEC this way. The most important things that need to be considered are synchronization between two controllers, level shifting the high-side gate drive and current sensing. SLUA110 and SLUA143 are two good app notes on synchronization and there are many ways to drive each side of the bridge using either two half-bridge drivers or gate drive transformers and these gate drive techniques are detailed in SLUA16A. Current sensing can be done using current sense transformer(s).
