Regarding the BQ25060EVM, but extending to general design with the BQ25060, I note that the enable voltage is a protected version of VBUS, using a series resistor and Zener diode.  Since the LDO will produce a regulated 4.9V/50mA from VBUS and is always available when VBUS is in operational range, could LDO be the pull up reference to drive EN, putting the IC in off mode?

Since the EN pin is a enable/disable for the whole chip, except for BGATE drive of external P-FET, when the EN is high, there is no power provided to VOUT and if the battery is too low, the system will collapse.  To create a charger disable, but still allow for the IN to OUT path to be operational, is it safe to manipulate the TS pin to disable the charging function?  A simple way to do this is to use an N-FET to place a pull down from TS to ground, which will force TS into HOT, thereby disabling the charger, but allowing the chip to still pass power from VIN to VOUT.  Are there issues with this method?

    Yes the method you described should work to allow you to disable charging while still allowing VIN to power VOUT. Forcing either a battery temperature hot or cold fault will only stop battery charging and not have any influence on the OUT pin.
