Hello,
You can put the voltage amplifier in a follower and use a DC voltage to check the duty cycle. Then you can compare the output waveforms to the application note.
The A and B drives should be 180 degrees from each other and synchronized with the master clock. C and D are phase shifted 180 degrees and are phase shifted to control the duty cycle.
Out E and F timing in respect with A, B, C and D can be found in the data sheet.
Lastly I think it is a good idea for you to order and evaluated the EVM. Is has a daughter card controller and mother board power stage. You can evaluate the output waveforms and compare it to what you have.
