1. Are SDA/SCL in LM3643 an open drain?
2. If I2C is floating first then power in and EN turn on, does it have any concern?
3. If power in and EN turn on first then I2C floating, does it have any concern?

it should be open drain structure.
the recommended the timing is apply power firstly, then hardware enable, and send I2C signal .
