Please have a look at equation (1) on page 5 of this App Note :

Could someone please explain why the equation is NOT : VMPPSET = VIN X RB/(RB + REQ) ???

Isn't VMPPSET (=1.2V) referenced to the GND pin ?

You are right. I think that is a typo. VMPPSET= 1.2V is referenced to the GND pin.

I will contact the author and submit the update request.

oh, I think that's right. 1.2V is inbuilt Bq24650. and VPPSET is depend on your solar panel ?. If VPPSET =1.2 constant, how to MPPT acting?
