I have made my design in Webench where I am using LM25576 in inverting Buck-Boost configuration
The input in this case in 12V and the output is -12.4V. Unlike in normal configuration, the PGND and AGND are connected to -12.4V(not to GND!). But the LM25576 mentions that the EPAD should be connected to the PCB GND. This is confusing me. Should I connect it to PCB GND or to the AGND and PGND Pins of the IC?

As EPAD is a floating net, major used for thermal dissipation, so connect PCB GND(input-) or PGND and ANGD pin both are OK. Connecting PGND/AGND PIN will be more easier for layout. and as it is -Vo, it also have enough copper for thermal dissipation.
