Can you clarify what you mean or what section of the app note you're referencing? The device is designed to toggle between the charge and discharge simulation depending on the voltage on the input or output.

I referred to the "1.2 Compare and Control" section of the document. I am attaching a snippet from the document, highlighting the uncertain part.
In second para it is written "when U2 turns high, thus closing Q3, opening Q1 and Q3" here second Q3 might be by mistake, but if it was Q2, how come the charge simulation work without the presence of supply, because in this case it is mentioned that at this instance Q1 and Q2 will be opened, i.e., there is no connection between input and output. Am I right or whether my understanding about the circuit is wrong?

Yes it looks like that is a mistake, it should not have Q3 mentioned again for being "open".
