I looked at your schematic and noticed a couple things you should fix.
You do not want common mode chokes on the RX lines as they are not transmitting into a receptacle.
Don’t use size 0603 AC caps on the TX lines, use 0201 or 0402 to minimize signal reflections in the trace.
Can you provide more details on the issue you are having? This may help narrow down the cause.

Thanks for your response. When USB 3.0 device is connected into a receptacle(CN2), the USB host of customer board can't be detected it. It makes sense if it is common mode choke issue on RX line.
