    To get the best accuracy, you will want to calibrate it. 

    You should put the thermistor resistance vs. temperature on our BQ769X2-THERMISTOR-COEFF-CALCULATOR coefficient calculator. Using these coefficients will provide the best accuracy. Can you try creating these coefficients and try again?

    Vref1 or Vref2 does not affect the NTC measurement. The thermistor measurements are ratio-metric. This means that the ADC reference voltage and pull-up voltage are the same. So the ADC error can be ignored.
