On table 7.3 of the TPS2069C data sheet you can see that 3.3V is within the recommended voltage range for the EN pin. You can also see in section 8.3.2 that EN is compatible with CMOS logic. However, the recommended voltage range for VIN is 4.5V - 5.5V. While 3.0V on VIN is technically allowable, you may see unexpected or undesired results when operating outside of the recommended voltage range. I would recommend looking into the TPS2069EDBVR. This device is a drop-in replacement for the TPS2069CDBVR that has a VIN range of 2.7V - 5.5V and is also lower in cost.
